[Dev] repository changes

Now that we have a branch with the 0.4 release, I checked all the changes I 
accumulated over the past few weeks. The repository format has changed, please 
re-create your repository. You also need new binaries from our download site, 
please run 'make install' in the chandler directory.

To run chandler in the new non-pinning mode, use the -refcounted command line 
flag with RunChandler until it is made the default.

The riskiest part of this check-in is the rewrite of bi-directional support I 
did a week ago. Let me know how it is all working for you.

All unit tests passed and Chandler seems to be running fine.
