Hi Chris,
I think you may have run into this bug: https://
bugzilla.osafoundation.org/show_bug.cgi?id=11266
To get past it, try holding down OPTION when launching Chandler. A
dialog will pop-up. Select the 2nd option from the top.
[x] Do internal clean-up, but save my data and preferences
If holding down option doesn't work, try running Chandler from the
command line with --recover. (Let me know if you need help with that.)
Let us know if this gets you past the problem.

As for your notes, where are they missing? From the Chandler Hub web
application? Did you create them from the Desktop or on Hub? It's
possible that the Desktop didn't have a chance to sync the newly
created notes up to the Hub before you ran into the other problem.
